Keelan Dunleavy and Oran Brogan netted as Paul Browne’s team recorded a super win to reach the national final.
Darragh Ellison, back from an injury lay-off, added a 70th minute third.
The game was switched to Cootehill having initially been pencilled in to be played at Gortakeegan.
St Eunan’s took the lead on 22 minutes when Kaelan Dunleavy netted a cracking strike.
That came two minutes after Brogan was inches from breaking the deadlock after connecting to Jack Dwyer’s teasing corner from the right,
Brogan went close to doubling the lead after the half-hour marl, but Adam Keith denied the Institute ace.
Last week, St Eunan’s defeated Crana College 2-0 in the Ulster final with Dylan Doogan and Dwyer on the mark with the goals.
Coolock turned the screw late in the first half, but St Eunan’s held firm.
Joel Gorman warmed the goalkeeper’s palms with a free.
Dwyer was played in by the fit-again Ellison, but the nippy Derry City attacker shot wide.
It was game, set and match just before the hour when Brogan riffled home in style.
St Eunan’s College added a third when Ellison struck to punch the tickets to the final.
Dylan Clausen bagged a late consolation for the Dubliners.
